Hopper Pot/Hopper -> Itemduct -> Filing Cabinet functions completely normally, with or without Dyed Folders. That's how I deduced that the items were deleted. But when I checked the Filing Cabinet, the numbers hadn't changed at all. When I set up a Hopper in between the Hopper Pot and Filing Cabinet, I saw the tree products enter the Hopper and then disappear, as if they went to the inventory below. I then proceeded to test out varying combinations of Hopper Pot, Hopper, and Itemduct. I haven't tested every color, but so far I can confirm that this is the case with Green, Lime, White, Brown, Red, Orange, and Pink folders. If you want to automatically import items into your network you can attach Storage Import Cables to the container with the items you want imported (so in this case it would be your Harvesters). I eventually figured out that this was because I had decided to color-code certain folders just to make things look nice. Then any time you put an item into your network they will automatically go into your Filing Cabinets (provided they have the folder for that item). My Sky Orchard trees were producing Acorns and Resin just fine, but many of my trees didn't produce Leaves, my Cottonwood Trees weren't producing Leaves or String, and the vanilla trees weren't producing anything at all. The solution is to use a Comparator to check when the cauldron is full and disable the Redstone Clock.I noticed after a while that quite a few of my Bonsai Trees weren't producing items. You can use an Item Collector to scavenge the extra cobblestone, but once that is full, you're back to the same problem. However, if left running, the Dropper will continue to drop cobblestone into the world and drop so much that the cauldron can't keep up and items begin to sit on the ground around the cauldron. Mod Compatibility: Most item/fluid transfer mods can work with the filing cabinets. The common solution is to use a Dropper to drop cobblestone into the Cauldron and to use a Redstone Clock to activate the Dropper. But now im starting to have problems with items not going into their folder but going into the overflow chests. As I started down this path (Arrows, Bones, Graves Dust, Spider Eye, etc.) everything was working well. The biggest problem with automating Lava Generation is getting Cobblestone into a Cauldron. My idea was anything that went into a chest I would create a folder and stick it into a file cabinet. SkyFactory 4 is sure to keep having updates and it is likely that the Real Filing Cabinets mod will be removed at some point so getting your items stored safely somewhere else is a good idea!
